Do they serve any functional purpose.... such as keeping the rain out when driving with the windows open?
Some folks fit these things out of habit. Some dealers may fit them as "valued accessories" to make a profit.

I'm pretty sure that the alarm has a interior motion sensor, which would probably explain why your keys getting tossed in set off the alarm. the motion sensor can be disabled.
The alarm not going off when the rear window was broken is crazy though.
